I'm leveling my character to 85, and I'm starting late, but I'm going to try to post a bug list for each of the areas I run into, if that's alright and not too much. I'm starting from level 52:
[Name, Type] Gilblins area, dead corpses
[What it does] The dead corpses near the Gilblin area (East of Sorrowmurk), the ones that are dead by default/the ones for the quests you have to loot (can't remember quest name sadly, but I don't know if that's relevant) move to attack when I attack the Gilblins in the area, or vice versa. They end up dying, even though they're supposed to be "dead" already.
[What it should do] The corpses are supposed to sit there and actually be dead.
I've noticed this bug in another area, can't remember which, but it seems anywhere (that I've seen so far) where there is a corpse npc, not just a dead npc, they are able to move and be attacked.
[Name, Type] Ship, Quest, Getting on the boat and back
[What it does] The boat for the quest "In with a bang", all the way east of Swamp of Sorrows, I believe called Fortune's Fist, is impossible to get on without using fly. According to the quest giver, there is supposed to be an npc (Lil' Crazy Jerry) that helps you get onto the boat, but I'm unable to talk to him/get him to get me on the boat. There is also a cannon on the boat to send me back to shore, but that also doesn't work.
[What it should do] The npc is supposed to help me get onto the boat so I can collect items from the boat, then the cannon is supposed to launch me back to shore.
[Name, Type] Sorrowmurk, Location
[What it does] Sorrowmurk is a little area for questing, has about 4 or 5 or so goblins in it, and is walled up, but when I use the .tele command, it puts me southward of the actual location, and when I'm southward of it, the map says I'm still in Sorrowmurk.
[What it should do] When using the .tele command to go to Sorrowmurk, it should put me in the actual Sorrowmurk location, and the map should say I'm just in Swamp of Sorrows in general when I'm southward of the actual location.
[Name, Type] Dead NPC animations, in Bloodmire
[What it does] The NPC's in Bloodmire in Swamp of Sorrows that are "dead" npcs are standing up instead of laying down:

[What it should do] The NPC's should be laying down, looking dead.
[Name, Type] Quest, Placing flag on fallen soldiers
[What it does] For the quest "Marking the Fallen", I'm supposed to place a flag on the fallen soldiers, but I'm unable to place the flag on anyone, and for some reason its placed behind my back and follows me. This also does not count towards the quest.

[What it should do] The flag should be placed on the fallen soldeirs to mark them for the quest.
[Name, Type] Quest, Missing NPC (Fixed in v6.1)
[What it does] The NPC Anchorite Avuun should be in the Harborage building, but no one is in there. The picture below shows the enty room, along with the quest, and where the quest marker is.

[What it should do] The npc should be in the building for me to turn in the quest called "The Harborage" which leads to the area called "The Harborage"
In general:
[Name, Type] High level quest-giving NPCs, field of view for nearby enemy creatures
[What it does] For some reason, a lot of higher level (usually quest-givers that I've noticed) npc's, 1 in western plaguelands and 1 in the dwarven starting area so far, have this huge area of sight for nearby enemies. Both of them just went on a huge rampage killing every enemy in sight, which also makes it hard for me to get/complete their quests. The guy in the dwarven area is the guy who gives you your first quest. The other guy in western plaguelands is in Andorhal, name is Thassarian, and his Horde counterpart somewhere in the area. I can't even get the horde guy in sight or else he'll hunt me down and one shot me.
[What it should do] The npc's should have a lot smaller range, and I don't think it's for each individual npc, so I don't think the names are important, but I think it's the range modifier (if there is one) for higher level npc's to the lower level npc's.
[Name, Type] Herbalism plants, height of placement
[What it does] A lot of herablism plants I've seen around the WoW world are floating around a couple feet above the ground.
[What it should do] The plants should be placed on the ground, looking natural and also in range to be picked.
Sorry if they seem kind of long, I'm trying to be descriptive as possible to help fix these quests, as I really do love this repack and would love to see it as close to 100% as possible.
Both the first two bugs that I reported seem to be all over the place, but I tried giving the two instances where I've seen each just in case they aren't a global bug and are in fact specific to those npc's.
I will add more later tonight if I find anything else.
